Department of Biosciences and Nutrition
The Department of Biosciences and Nutrition performs research and education in areas of medical science including molecular endocrinology, cancer biology, functional genomics, systems biology, epigenetics, structural biochemistry, cellular virology, and nutrition. The department offers an international study and working environment, including about 300 scientists, students, administrative and technical personnel. The Department is active within education programs for biomedicine, nutrition and public health.
Duties
We are looking for a person for postdoctoral studies for a 2-year project in Carsten Daub´s research group to work with gene annotation for the Human Protein Atlas. The Human Protein Atlas portal is a publicly available database with millions of high-resolution images showing the spatial distribution of proteins in 46 different normal human tissues and 20 different cancer types, as well as 47 human cell lines. The Human Protein Atlas projet is currently producingRNA-Seq gene expression data from a large part of the cell-lines and tissues that were used for profiling protein expression. The postdoc we are recruiting here will generated a gene expression catalogue from the Human Protein AtlasRNA-Seq data and complement this catalogue with expression data from the currently ongoing FANTOM5 project as well as from other relevant resources of expression data. Working together with a team of software engineers, the postdoc will integrate this catalogue into the Human Protein Atlas.
The Daub lab recently moved to the Karolinska Institute in Stockholm, one of the world leading medical universities, and is co-affiliated with the Science for Life Laboratory (SciLifeLab), Sweden’s largest high-throughput sequencing and proteomics facility. The postdoc will work in the Daub lab at the SciLifeLab in Solna, Stockholm and at the Department of Biosciences and Nutrition, Karolinska Institutet, in close collaboration with the FANTOM5 project.
Division
The Science for Life Laboratory (SciLifeLab) is a collaboration between four universities in Stockholm and Uppsala: Stockholm University, Karolinska Institutet, the Royal Institute of Technology (KTH) and Uppsala University. The center combines advanced technical know-how and state-of-the-art equipment with a broad knowledge in translational medicine and molecular bioscience. SciLifeLab is a competitive center for high-throughput biosciences with platforms in genomics, comparative genetics, proteomics, bioimaging and functional genomics as well as research communities (programs) in biology, medicine and environmental sciences.
The Functional Annotation of the Mammalian Genome (FANTOM) project is an international research consortium initially to assign functional annotations to the full-length cDNAs that were collected during the Mouse Encyclopedia Project atRIKEN.FANTOMhas since developed and expanded over time to encompass the fields of transcriptome analysis. The object of the project is moving steadily up the layers in the system of life, progressing thus from an understanding of the elements � the transcripts � to an understanding of the system � the transcriptional regulatory network. TheFANTOMresources have been used in several important research projects such as the International Human Genome Sequencing Consortium, by the Allen Brain Atlas as well as for establishing Induced pluripotent stem (iPS) cells.
Entry requirements
The successful candidate has a PhD in Bioinformatics, computational biology, or a related field. Experience with analysis of high-throughput data is required and experience with sequencing data is a strong plus. Familiarity with protein and gene annotation and genome browsers is a relevant skill. Excellent communication skills, a proactive and constructive personality as well as fluent English speaking and writing abilities are expected since this project will strongly benefit from the collaboration between the Human Protein Atlas project in Stockholm andFANTOMatRIKENin Japan. The ability to complete assigned tasks is essential.
Applicants who have completed their degree no more than three years before the last date for applications should be given priority.
Postgraduates who have yet to graduate may apply if their public defence is scheduled to take place within three months after the application deadline, in which case the Dissertation Committee or equivalent body must be submitted with the application.
Scholarships to pursue postdoctoral studies may be awarded to individuals who come from other countries with the intention of remaining in Sweden only while obtaining all or part of their education. The head of the department determines whether their previous training and scholarly qualifications correspond to a Swedish PhD or higher. Having received a salary or other remuneration from Karolinska Institutet during the past two years may be disqualifying.
Type of scholarship
Karolinska Institutet awards scholarships to pursue postdoctoral studies. This educational scholarship, which is paid for a maximum of two years within five years after the receipt of a PhD or the equivalent, is tax-exempt.
